Last I remember, FC had additional plans for Strongholds, and the number of strongholds might have been a significant part of those plans. I'd err on the side of caution, and not mess with the number of Strongholds in a BTW world.

I don't think you can count individual nuggets. The weight system is based on ingots/diamonds, and chainmail counts as about half an ingot.

Yes, I've had this happen to an area that I lit on fire, my guess is when chunks were unloaded.
It looked like a very large area was lit up, but it turned out there were only 10 or so bugged tiles. I managed to fix it through trial and error by placing blocks and watching the shadows change.
